You definitely don't want to load back in the middle of a bunch of enemies I don't think that's really an issue. In the controls options you can Disable Gamepad. Turn that on, and then use Joy2Key or something to remap the buttons on your gamepad to the appropriate keyboard keys. There aren't any analog controls in this game, so there's no drawback to doing it as long as you remember to shut off Joy2Key after ...
